You will only have the case and bracelet restored if you pay the extra with Swatch group. Second the clunking this is a problem sound like the auto work is not working correctly you will need to take it back to the service outlet you used and ask for it to be repaired FOC. You might want to say about the scratches but you may get charged for this.
